If I update to the latest stockalyze will I lose my watchlists and have to create them again?

No, you will not lose your watchlist and portofolio. They will remain there. Also, you don't need to uninstall existing Stockalyze. You just need to run the latest installer. If you want to be extra cautious you can take backup of watchlist.xml and portfolio.xml files present in "%appdata%\Lunetek Software\Stockalyze" folder. See attached image to know how to got to this folder.
